Not necessarily which has the best games, but which is the most fun to collect for. For me, as you could probably guess, is the original Game Boy. Games are simple, but not always easy to beat, and they are in abundance.
I have close to 80 gray cart originals, and the most I've paid for a single game is 9 dollars, and that was for Mega Man: Doctor Wily's Revenge. (And even then, I could have gotten the game cheaper.)
I just really like the vibe a lot of the games, even the lousy ones give off, lots of puzzle games and arcade ports. Plus, it has my favorite game ever, Link's Awakening.

So I'll pick another! Sega Genesis. There's lots of "forgotten" games, characters, etc. that makes it fun to collect for. Sega was firing on all cylinders for the Genesis and there's plenty of quality games that haven't gotten to enjoy the legacy of their Nintendo counter parts. Because of that, the games are often cheaper than Super NES games. The cases are a huge plus, too. They look nice on the shelf and the games are generally relatively clean when you get them.

The gba is my favorite to collect for. I always felt the original gameboy/gameboy color games were like scaled down nes games. Not that they weren't fun or good but thats how I feel about them. Gba I feel different about. I prefer the gba's library over the original's library although some games I really like on the original. Pickup and play type games are alright but not my thing. I kind of prefer games that have a bit more to do in them rather then just pickup and play.
I can never find original gameboy stuff where I live. I actually did find Dr. mario at a goodwill not to long ago for about $4 so I ended up getting that.

My biggest collection is by far on the PS3. However the big majority of the games are digital. I had to upgrade the internal hard drive a couple times because of that.
In terms of physical copies it is probably the Wii where I have more games.

The Atari 2600, it's just something about those cartridges and their art. Also that you can buy them in huge lots cheaply compared to other systems. And you can play them all very easily and necessarily spend 6-8 hours on every one to have experienced them.

I would say the Saturn. Not because it's also my favourite system, but because there are SO MANY hidden gems, especially JP exclusives that you can't find anywhere else - you can't find them on PSN or Virtual Console or in any "Classics" collection. I mean games like Dragon Force 2, the other scenarios of Shining Force 3, Terra Phantastica, Wachen Röder, Assault Suit Leynos 2, Bulk Slash, Princess Crown and many others.
By the way, unlike most US Saturn releases, these JP games are usually cheap. Of course, as many of them are RPGs/SRPGs, there's always the language barrier (that I'm trying to overcome! Although it may take a few years before I get there...); but still, there's plenty of unique stuff to be found.
I also really like the jewel cases and the colourful manuals they used in Japan; they look really nice when displayed.

Ya the bootlegs are out of control. It's all coming from other parts of the world and ends up here somehow. I have a fake super mario bros 3 but thats my only one out of plenty of gameboy advance games. For me the original gameboy is a pain to collect for and I can never find the good ones around where I live and I look everywhere. I have no trouble finding gba stuff though. I dont buy gba stuff online unless I have too but I usually keep an eye out for fakes when shopping online. People are getting fake games and dont even know it when buying online. It's there money they are wasting though. I feel bad for all the online shoppers who bought fake copies of the third gen pokemon games and didn't know it or any other game they thought was legit but wasn't.

The Playstation 2. The industry in that time was trying pretty much everything they had. There was something for everyone. My favorite thing is finding a cool obscure game no one knows about on the PS2.

Saturn is boss. I don't have that kind of cash. Maybe if I had a bigger house where I would have a whole room to dedicate to a CRT TV then yeah. By the time I get there it will probably be too late to collect for it anyway.
