I have a couple of Atari 2600 extension cables and since they have the same type of cable I thought it would be alright to use them with my Sega Genesis too. It worked but in a very weird way. I played Strider and for some reason the Start button was mapped to "C". "Start" and "A" did nothing, while "B" both attacked and jumped, so I couldn't stand still while attacking. At first I thought there was something wrong with my controller since the extension cables works perfectly on my 2600, but both my Genesis controllers had this issue. Then I tried without the extension cable and everything worked perfectly. Why is this?

Atari controllers use less of pins in the connector so the extension cord probably has less wires to save costs?
IDK though.

What happens when you plug the genesis controller into the Atari and click start, does it register as a button press?

So your first point has now been discarded. Another perfectly good point discarded by our wasteful leader. Sad!
