In case anyone is wondering, I didn't hijack Handheld Wars, it was an opportunity offered to me and I accepted.
About the games, I've played Shadow Warriors before a few times, I didn't know it was a Ninja Gaiden game outside of Europe until looking up info for this thread.
I think the Game Boy game is rather good, not a personal favorite but a competent and well made game on Game Boy for sure, if I am to vote I'll have to give the other two a try first.

Excellent post. I think you having the most knowledge about the topic, makes it better. I was definitely not qualified for this.
Ninja Gaiden is one of the best franchises in history. I'm sure all these versions are fun.

I love the Atari Lynx version. At first, I thought it was a bit slow, but it is damn good port of the arcade classic. It has my vote.

I played all three and I gotta give my vote to the Game Gear version, it plays much faster and smoother than the other two, and while all three are very good for their respective systems and I don't consider any of them to be bad games by any stretch, the Game Gear game was the one I enjoyed playing the most.
My nostalgia for Shadow Warriors and the true to arcade beat em up style of the Lynx version just wasn't enough to win me over.

I wanted to throw up Ninja Gaiden III for the Lynx (It came out in '91 too.), but I have never met anyone who has played or owned it. Apparently it is rather costly these days too.

Now that I've played both the GB and GG games, I can finally say: the Game Boy one is superior. The Game Gear version is too simplistic and doesn't feel like a Ninja Gaiden at all, especially since Ryu can slash his sword while running and floats when jumping: it seems a little detail, but in practice the controls feel closer to NES Strider than any Ninja Gaiden game. Besides, there's barely any platforming and the story is really bizarre.
The Game Boy release didn't start as a NG title - it was supposed to be a port of Shadow of the Ninja, hence the name Ninja Gaiden Shadow. But it seems both franchises were already close enough, and this entry is a good midpont between them: it controls and sounds like NG, but the story and visuals come from Shadow of the Ninja and, instead of wall climbing/jumping, Ryu uses the grappling hook from Shadow. While it never gives the impression of being a "true" NG title, it's still a very competent Game Boy title.
It's too bad that Sega never ported the SMS Ninja Gaiden to the Game Gear, as that one is the best NG game not made by the original team at Tecmo and could've been a nice GG port. The GG Shinobi games are great and make up for it, though.
Edit: I'm not counting with the Lynx game as I haven't played it, but it looks like a good port of the arcade release.
